Remember - Bay of Pigs had just happened. It had allowed Curtiss LeMay (chief of staff) to not only get Richard Bissell (CIA) fired, it had convinced Kennedy to give the CIA U-2 and A-12 program to the Air Force. It's entirely possible that LeMay or someone else suspected the CIA of working with the Mafia et. al. to blow up some nightclubs to foment insurrection and wanted a ruling from the President on whether or not that kind of shit was off the table.
